This is definitely a bug.  I opened bug #813532 [1] for this problem.

Do I understand it correctly that Polygraph clients talk to foreign
servers (i.e. real web servers on the internet)?  If that is the case,
the bug may be that some replies have cookies and Polygraph client does
not expect it.  But this is just a guess.

Unfortunately, I can not provide you a workaround until I investigate
the issue further.

Can you please add Web Polygraph version information to the bug report?
Other additional info may be useful as well.
